How can I disable Coherence, so that guest VMs run only in a windows, without uninstalling Parallels tools?

Start Parallels, boot the VM. On the top bar on the OSX desktop, click the parallels icon (two red vertical bars) and then "Exit Coherence."

By default, Yes - VM starts in the view mode it is stopped.
You could also tune it using VM configuration -> Options -> Startup and Shutdown tab, Startup View select.

alev is right. You can start VM with coherence disabled when it is in view mode.
