This issue (the semi-infamous "Mac Pro with multiple hard disks & Boot Camp" issue) is sort of ironed out, but it has morphed from "can't use Parallels at all because it won't use the Boot Camp partition" to "Parallels won't start from the hard disk until the Hard Disk 1 settings are tweaked". What it's doing is seeing the one Boot Camp partition twice and getting confused. Switching to the one that is not selected allows Parallels to start. Screen shots enclosed, but do not show the 3 extra internal hard disks because they are on my 2nd display. I also usually have a FW800 HD & 2 USB flash drives connected, but these do not affect the issue. Thanks.
