I've also struggled with this problem with OneNote 2013 and Parallels 9. So frustrating!!! You're definitly worth a free upgrade!
Simple Solution In Parallels Desktop 9: Shut down the VM. Then... 1. Configure Virtual Machine 2. Hardware 3. Mouse and Keyboard De-select MOUSE POINTER STICKS AT WINDOWS EDGES And the mouse won't get stuck in Coherence windows. Seems it would be simple for Parallels engineers to fix this obvious bug as this feature should be automatically disabled in Coherence mode. Based on the above discussion it seems that they don't know what's going on.... Or maybe I'm missing something...

Go to the parallels menu (two red bars), and click on "Actions"->"Reinstall parallel tools". It will ask for the root password in the VM, and reinstall the software tools. This fixed the issue for me.
