Will Windows 2003 run on the Mac Mini Server and regular Parallels ($80)? This is for a small shop with maybe 10 Windows workstations. Also can I make the Mac OS X server as the Domain Controller while Windows will be just a server? Any documentation about installing Windows 2003 server on the Mac OS X Server with parallels?

Yes. I'm running the exact same configuration. And I created the VM from a physical running instance across the network. Plus I run in headless mode thanks to the iphone parallels application.
