Coherence and Windows 10 window focus issues

I have this irritating problem with Windows 10 where Outlook and Skype will pop up a certificate warning which is one of those not-really-a-window windows... In Coherence (I also have all my Windows applications targeted at a second virtual desktop... maybe that is somehow relevant) this has the affect that when the pop up appears, if I click it then click back into the window of the application I was using before it annoyed me, I can't type in that window. It doesn't have focus.

I have to alt-tab or mission control to another window, then back to the previous window before I can type in it again.

I assume this has to do with that particular style of window (paneless... alert... whatever they refer to it as), but the only time I see that kind of window is when I get certificate warnings from Outlook or Skype (or whatever they're calling Skype now).

Has anyone had a similar issue? (I realize this particular alert is likely uncommon for people.)

Any way to address it?
