Coherence in 5600 not closing icons

I am running Windows XP SP3 and for Remote Desktop and Internet Explorer I can click on the Dock Icon I have setup to open up Internet Explorer, but when I close the application the Dock Icon remains active and does not disappear/close. Any idea why this might be happening? I have tried reinstalling parallel tools and recreating the icons, but nothing is working. Other applications like Word seem to working properly. Thanks.
 
One of my users has the same problem with Internet Explorer. He'll use the X (Close) box to close IE, but then launching it from the Dock does nothing. He had to right click to choose quit, and then sometimes it would reopen and other times not.

The only fix I found for that is to delete the dock icon and recreate it. I'm not sure how long that will last though.
