Popup Window Disapears

I'm having a weird problem, when i access a published applications everything works fine, the problem comes when i click on one of the menus a dialog box or another window should appear, and it does for 1 second and then it disapears. if i run the application directly on terminal services it works fine, this only happens when the application in in seamless mode.
 
Well you could say that, i know the application is extremely crappy. do you know any workaround?
