QoS setup

Hello,
We have some remote workstations that access our application server through an ipsec tunnel. Currently whenever there is a large download or other excessive traffic on the remote internet (t1 connection), responsiveness in the remote app gets very erratic.
Does anyone have any experience using 2x through vpn tunnels? What ports should I be giving priority to?

2x clients by default it tunnels connection over 80,I suggest to prioritize connections on port 80.
