Secure Input with Parallels 11 and El Capitan

Once a VM is started it triggers the activation of Secure Input. This is causing issues with Keyboard Maestro.

Is there anyway to handle this? - I really use Keyboard Maestro in my workflow and it's causing major issues. - The only way I've been able to fix it is by doing a reboot.
